DOGS: Reaction-Driven de novo Design of Bioactive Compounds
نویسندگان
چکیده
We present a computational method for the reaction-based de novo design of drug-like molecules. The software DOGS (Design of Genuine Structures) features a ligand-based strategy for automated 'in silico' assembly of potentially novel bioactive compounds. The quality of the designed compounds is assessed by a graph kernel method measuring their similarity to known bioactive reference ligands in terms of structural and pharmacophoric features. We implemented a deterministic compound construction procedure that explicitly considers compound synthesizability, based on a compilation of 25'144 readily available synthetic building blocks and 58 established reaction principles. This enables the software to suggest a synthesis route for each designed compound. Two prospective case studies are presented together with details on the algorithm and its implementation. De novo designed ligand candidates for the human histamine H₄ receptor and γ-secretase were synthesized as suggested by the software. The computational approach proved to be suitable for scaffold-hopping from known ligands to novel chemotypes, and for generating bioactive molecules with drug-like properties.

De Novo Design of Bioactive Small Molecules by Artificial Intelligence
Generative artificial intelligence offers a fresh view on molecular design. We present the first-time prospective application of a deep learning model for designing new druglike compounds with desired activities. For this purpose, we trained a recurrent neural network to capture the constitution of a large set of known bioactive compounds represented as SMILES strings. By transfer learning, thi...
متن کاملIntegrated Membrane Processes (EDR-RO) for Water Reuse in the Petrochemical Industry
The objective of this work was to apply a hybrid process, including electrodialysis reversal (EDR) and reverse osmosis (RO) to the treatment of petrochemical wastewater in order to obtain process water for reuse. A water balance was carried out to defne the main water consumers and the process step that could receive the produced water. Additionally, toxicity assays wer...

متن کاملMetabolome-scale prediction of intermediate compounds in multistep metabolic pathways with a recursive supervised approach
MOTIVATION Metabolic pathway analysis is crucial not only in metabolic engineering but also in rational drug design. However, the biosynthetic/biodegradation pathways are known only for a small portion of metabolites, and a vast amount of pathways remain uncharacterized. Therefore, an important challenge in metabolomics is the de novo reconstruction of potential reaction networks on a metabolom...
متن کاملOn solving possibilistic multi- objective De Novo linear programming
Multi-objective De Novo linear programming (MODNLP) is problem for designing optimal system by reshaping the feasible set (Fiala [3] ). This paper deals with MODNLP having possibilistic objective functions coefficients. The problem is considered by inserting possibilistic data in the objective functions coefficients. The solution of the problem is defined and established under the using of effi...
